Pin 1 of the DB 9 seems unconnected. Pin 4 of the DB 9 seems to be going to the wrong pins of the edge connector (I think pins 6 and 7 on the edge connector are incorrect). I'm using the Seeed Stuido Gerber viewer to have a look and I can see a couple of issues straight up. The DB9 is missing 2 different connections and you have pins 6 and 8 connected, whereas they need to go to different pins. Ah good to know. My big next time period is January so you're still ahead of me. I've accumulated far too many other retro projects...
Today I'm hoping to have a look at building a homebrew Genesis controller to Atari standard adapter using an off the shelf Arduino Pro Mini.

No idea if it'll work...

You're probably right about being able to do it in an FPGA, but I was thinking more along the lines of the various clone boards out there for things like the MSX and the ColecoVision. No problem. I'll hold off for now then.
Depending on your code, it might be worth porting it across to something like the Teensy ++ 2.0. (I have one of these)
44 I/O, compatible with the Arduino IDE (With plugin) and cheap too.
